I have found that sometimes it needs to be "reset"
One way to reset it is to use isometric view in the orientation toolbar. Just quickly switch to iso view, then resume working.

A second option could be to create some hole wizard holes and save them as a library feature. I THINK library features save colors. If you put the spring inside a tube with a cap that is flat bottom, you don't have to worry about the helix. The tube will keep the spring aligned. You just need the tube to encompass the entire length of the spring or the coils will catch on the top of the tube.

That component that you are pointing to on the bottom left is suppressed. Not hidden. So I would expect it to be removed entirely from the drawing.
